Incorrect reading from affiliate programs

I have a website www.perfect-links.com and I have quite a lot of affiliates on the site. I have had about 250000 hits on the site in the last six months. I must say that the response and the earning I have had from the affiliates are very bad so I started to track th affiliate one in particular. This affiliate had 9 click throughs on his affiliate tracking program. I had 80 emails sent to me from people signing through the site. So what is the story with these inefficient programs are they programed not to read the click throughs correctly. How can a publisher be sure that the program being used by the affiliate is really working properly.
